Unless you wake up and smoke in the middle of the night it shouldn't affect your waking temperatures. It is imperative that you get at least three consecutive hours of sleep before taking your temperature, and that you take it first thing upon awakening. First thing means before you do anything, including drinking, answering the phone or getting up to use the bathroom.

But one piece of unsolicited advice (surprise, surprise, advice about smoking) is that, if you are charting your cycles specifically to get pregnant, the last thing you want to do is smoke while pregnant. So not only would it help to give up smoking now, but there is evidence that smoking can lead to an increase in miscarriages. Just one more in a list of, oh, say 5,000 reasons to quit smoking.
