Welcome to gym rats. It's hard to diagnose online, especially since none of us are physicians but it does sound like it could be Illioltibial band syndrme. Step is really tough on the knees.

You've gotten some good advice already but I wanted to add one more thing - how old are your shoes and are they in good shape? I don't do much step any more but when I did, I could always tell when I needed new shoes because my knees would start bothering me. Because of the hopping and jumping involved with step, it's good to have some thick cross trainers.
