It's better to tell him that you want to take it slow now, and risk hurting his feelings a little, than to let him continue thinking that this is comfortable and great with you when it's not.

You can try saying something like: "Hey I just want you to know I really enjoy spending time with you, but I'm usually more of a physically reserved person than this and I'd like to take this a little slower. I promise to let you know when I want to hold your hand or kiss you, ok?"
