Ok, so my boyfriend and I have been having sex for about 6 months, and he is my first and only. The thing is, is that certain positions (doggy, girl on top)

Both of those positions allow for deep penetration, so it is likely that he's hitting your cervix. I've never heard of a cervix being misaligned, but that doesn't mean much. The vagina is only so long, and when aroused, it does lengthen slightly as the cervix is pulled upward. Having your cervix bumped during sex often feels like something is getting bruised inside, and can become very painful if repeated over and over for a length of time. It's also something that some women can find pleasurable.
If you find it discomforting, you can either try different positions, or have him not thrust as hard (or you not go as deep when doing WOT).
