I've been trying to figure out the best system to organize my finances.
Its supposed to be pretty simple right? You have two incomes and whole bunch of expenses. Whatever is left overs go towards savings or debt repayment. Well we both know its not simple. Things come up, some bills are more than you thought, some are less. My excel spreadsheet deducts all the expenses from our two incomes with a balance at end and you can play with the numbers to adjust them. One of the ladies on here has a really great spending plan she might share with you. And if you look in previous posts there are some good debt calculators you can plug numbers into.
Personally I think Quicken is the very best program you can have
I use Quicken to track balances, but I do all of my planning the old fashioned way...pencil and paper.

I have a two fold way of organizing my finances. Firstly, I have my budget on excel. It lists all my expected income and expenses for each month along with what they actually were. Its divided into fixed (mortgage, property taxes etc) and variable (food, gas, entertainment) etc. I track my spending on a sheet that automatically updates into the actual spending category. It helps me to keep track of where things are going. Unfortunately, I haven't been so great with that lately. Savings and minimum debt repayments are considered fixed payments.
However, since I get paid beweekly I also have a calendar that lists all my paydays and what bills much be paid out of each. On payday, I pay everything (other then the automatic debits), take out my spending allowance and then anything left over goes on the CC.
I know my spending habits and if something isn't accounted for its gone. Doing it this way ensures that all money goes where it should!
