what's causing this?

I've been on min-ovral bcp for 3 years with no previous problems. Last winter, I started having awful periods. I've always had cramps, but for the last 6-7 months I've been dealing with hot flashes that are so bad that I can't see when they're happening, backache, major bloating etc. It's so bad that I've started booking period time off work, and about three months ago my period came while I was at a movie (I was expecting it the next morning) and I actually had to get up and leave, and my friend had practically carry me into the house. Around that time my skin started getting worse, not awful, but not as clear as it had previously been.
I went to the doc, and he put me on Alesse. I started them 2 weeks ago, and will end this package on Saturday. I have taken them all within an hour of the right time. I did have unprotected sex the day before I started the new pack.
This afternoon I started a full-blown period. Heavy bleeding, sore back, hot flashes, the whole bit. What's going on? This is more than just spotting. I know the odds of pregnancy are slim. Could this be the sign of serious problems, or just my body getting used to this new pill?
Also probably worth noting that I've been working more than usual, and have done a few graveyard shifts, messing up my sleeping cycle and therefore my whole system.
Sorry for the long post, but what do I do? Head back to the doctor, or see how long this goes for?
