It's an Irish name, so go with the Irish spelling Sean.
However, I'm not a fan of Sean for a girl.

I absolutely prefer Sean, whether it is for a boy or a girl. This is a common Irish name, there is no reason to use a phonetic spelling. Phonetic spellings of gaelic names is one of my absolute biggest pet peeves. Sean is so pretty, Shawn and Shaun look awful to me.
Also, keep in mind, regardless of how you spell this name, people are going to assume she is a boy. Unlike most people on this board, I am not opposed to using boys names for girls. I think Sean is a great name and have no negative feelings about using it for a girl. However, be aware of the fact that she's going to have to deal all her life with that assumption. With that in mind, do you ALSO want her to have to deal with constantly correcting the spelling? People will assume that it is spelled Sean -- that is the correct AND the popular spelling. So when people hear it, they will think "Sean" and they will think "boy". Your daughter is already going to have to correct one of those assumptions, do you really want her to have the added annoyance of correcting the spelling also?
