This must be so exciting to have everything built to your needs and specifications. Lots of decisions! Personally speaking I love the idea of the kitchen wall opening into the family room with a corner fireplace. It just sounds so warm and inviting. Good luck with all your decisions. It really sounds beautiful!

Very nice plan and what fun to get to see version 1 and 2! I do much better if I have a to-scale plan that I can draw on and scale things out, but since I don't I'll just mention a few suggestions that come to mind.
I was going to suggest that you switch to a single front door with 2 sidelights,

On the fireplace. The first thing that struck me about having the stone fireplace dividing the entryway is how to place the furniture. I like being able to face the fireplace when there's a fire going. For us, that means furniture would be facing towards the entryway... and away from the beautiful view to the backyard. If the windows are to be the focal point, then you have that beautiful fireplace that you'll have your back towards. (I guess you could place the furniture to face each other on the sides or have a sitting area in front of the fireplace.) I'm no designer, but for me, those two things would be competing for my attention. I'd rather have the corner fireplace to draw my gaze into the room. I'm also not wild about coming through the entry and having my foreward view blocked or having to "take a corner" to get to a room which is straight ahead of me - both homes we've had and the ones we favor have open plans into the main living area when the entrance is located right there. That's a matter of preference (but then, isn't it all?!).
Rhonda mentioned the master bath, but that she needed to noodle over it. I get the same vibes. For me, it's a combination of where the closet is plus the rest of it being too compartmental. Closet: The Cus rearranged the position of the closet in his/our first house because he didn't want to pass through the bathroom to get to the closet. Think about trips to the closet that you make through the day, and only once or twice are you going in there after cleaning up/showering to go somewhere - the rest of the time, you're retrieving non-clothing items, putting freshly laundered clothes away, etc. ...My preference would be to bring the closet forward (split them to either side? or to one side for a deep walk-in which would move the door of the bathroom?) and push the bathroom part back. It'd also give you the opportunity to add another window as suggested. Most of the homes we walk through in our area tend to have the closets before the bathroom if they're not completely separate, or opposite the sink area. Compartments: You might be able to open the bathroom up by bringing the closet forward, too - right now it is a bit choppy with two linen closets, one of which is in the middle, making you turn right twice (180-degrees) to go into a *very* enclosed and *very* dark shower. Even with a fan, enclosed showers invite mildew. Ours glass shower door faces a window above the bathtub which lets light in, but it is drywalled and enclosed - even with mildew-resistant paint and a fan we have to bleach the walls down every once in a while, and you live in a humid area like I do.
I love kitchens that open up! Our kitchen in Alabama did that - made it great for chatting with guests. In our current house, the kitchen and breakfast area practically take up one end of the house, so it tends to be a gathering place. A walk-in pantry... NICE! My Cus-man would give his eye-teeth for a 3-car garage. Not that we'd park a car in the third spot, but he could leave his woodworking tools set up permanently.
The plan has a LOT going for it! It's a house The Cus Family could be very comfortable in!
