This is a pretty stupid question, so forgive me. If there is a separation of church and state how come they have polls at churches?

Simply because they are usually a large enough gathering space to set up polling booths.

We have our polling place in the mall! Of course, our mall has all of 6 stores in it, but still, LOL. I think it just has to do with finding a place large enough to have a line and still keep people inside and comfortable while they wait.

This doesn't address your direct question, but I think it's interesting

My polling place was in the cafeteria of a church. It wasn't any different than my old polling place which was the gym of an elementary school. There was no church "propaganda" or anything around. I didn't even see a cross. If I didn't know it was a church, I wouldn't have guessed that's where I was.
