The "murky" part is pretty well outlined in this wiki entry actually: http://en.wikipedia.org/wiki/Markale_massacres I have also talked to people who were involved in the negotiations with Milosevic, and it seems that the American team deliberately brought the matter to a head, inciting the non-Serb side to take a maximalist position, after they had agreed in principle on a solution to the dispute. As now with Syria, the US was very, very itchy to go throw bombs, for reasons that are not very clear.

There had been plenty of killing on both sides and during the war some of the things that happened were not always as they seemed. The US did, indeed, come to the aid of the Muslim side, although the "why" of that is still quite murky in many ways.

I saw the Emma Thompson version 3 weeks after I lost a good friend to ovarian cancer. I wanted to stop watching, but I couldn't. I don't know if I can ever watch it again. It was profound.

Wasn't the Bosnian War about the Christian groups killing all the Muslims in their country?  I could be wrong, it was over 20 years ago, but that's what I recall.  I'll bet Rollmops could verify that.  Because I thought the US came to the aid of the Muslim group, that stuck in my mind.
