I voted for Silas, which is actually on our boy list right now, though Simon is too, and is probably winning for us :) Either way, we could probably use Si for a nn - that spelling doesn't really bother me. I can see how people might want to pronounce it "see", but if he goes by Silas/Simon a lot of the time, how often would it actually be written and cause a problem?
In your case, I could see Cy working on its own (Cal isn't short for anything if I remember correctly, right?), but I like Silas *a lot* with a big brother Cal, and as someone else pointed out, it does give them different initials, which is a plus in my book. So, I guess my first choice would be Silas, but I could also see you with a Cy that isn't short for anything, like Cal.
