I think it's used a lot but maybe others don't think the same thing. I like the name but I'm not sure.
Sophia and its variants is definitely one of the "predictable" names in my area (ones you're not at all surprised to hear on more than one child in a classroom or on the playground, KWIM?). My 5-year-old knows at least three (that I know of) ... one in her Kindergarten class and two in her Sunday School class.
Also, it's not quite in the top ten according to the SSA, at number 11, but it's very much like Isabelle/Isabel/Isobel/Izabel/Izabelle/Isabella, etc. when it comes to spelling variations -- Sophia/Sofia/Sofya/Sofiya/Sofija/Zofia/Sophie, etc. Baby Center does a list that combines various spellings of the same name and Sophia comes in at number 5, if it helps. ;) Just something to keep in mind when considering popularity.

I think how common it is depends a lot on where you live. I'm in a large midwestern city, and I've only met one little Sophia. (We also have a cat named Sophie if that counts. ;-) ) Our side of town is predominantly Catholic and conservative, and we have a lot of very traditional names (Elizabeth, Katherine, etc.) or trendy names (Kayla, Kelsey, etc.). I haven't heard too many of the "older names making a comeback" in our area. There are some, but so far, Sophia hasn't really made it here.
To give you an idea, the girls in my 3-year-old's preschool class are Maggie, Molly, Makayla, Megan, Olivia, Katherine/Kate, Allison, Lily, Kelsey, Sydney, and Eileen. (The only boy is Luke.)
I think it's a very pretty name, but you have to be prepared for her to encounter other Sophias at some point -- if not in grade school, maybe in college.

I think that Sophia is lovely, but used a lot! I think the names Madison and Emily are overused.
Sophia is pretty like Annelise, but you can find something less common:
Felicity
Beatrice
Iris
Geneva
Camila/Camille
Cordelia
Charlotte - most common on my list, but fits well with your daughter
Mariana/Marina
Sabrina
Ahhhhhh. I hadn't checked the SSA list in quite awhile. Sophia
You've probably already considered some of these, but here are a few with an Annelise vibe :
Beatrix
Brigitte/a
Carina
Charlotte (more popular than most of these, but I don't think it's reached Sophia proportions )
Clara
Flora
Freya/Freja
Giselle/Gisela
Gretchen/Greta
Heidi
Helena
Henriette
Leonie
Sonya/Sonja (and if you like Sophia ... LOL)
Thora

We have Charlotte down as one of the middle names.
DH is so uncooperative sometimes. He didn't like any of the ones I suggested from the list.
