Well I'm thinking I'm going to go with Isabella Faith, our babies are IVF babies, so I feel like "Faith" has alot of meaning in it.

I think those are beautiful choices. My only quibble is I think that you should use the Abigail spelling as opposed to Abagail. Last year there were about 15,500 baby Abigails born vs 283 Abagails. That means that if you go with the less common spelling it will look mispelled and she will constantly have to spell her name for others.
Abigail Grace and Isabella Faith are lovely though.
Why, oh why, are you spelling it Abagail instead of Abigail? I think you've taken one problem and turned it into another instead of just solving the first one. Abigail is classic, gorgeous, feminine, sophisticated, and smart. Abagail looks like her parents were illiterate (I'm not saying you are...I'm just saying that if I saw someone with this name, I would assume that her parents were perhaps a bit uneducated and more concerned with making a name "unique" than they were with giving her a good name). Also, I can't understand the reason for it. I recently saw a baby announcement for a girl named Abbygail, and though I thought that spelling was stupid, at least it's obvious that they wanted to call her Abby and wanted the nickname to be in the name. But replacing the I with an A doesn't really accomplish anything. It just turns a fantastic name into a misspelled one.
I love Abigail Grace paired with Isabella Faith, even though I usually don't go for virtue names (including Joy, Love, and others). But, in your situation, your faith has been challenged, I would imagine, and finally, God has graced you with two little pink bundles. So, I think it's quite fitting and touching. Another you may consider is Hope. I like them evenly, though, so I'm not trying to convince you to change a middle name name that you've decided on...just trying to convince you to change Abagail. :-)
