Well, I think before I can really answer this I would need to know what nn you intended to use if any.
Charlotte - this got my vote. I think it has many nn options. One of which is the under used Lottie! Lottie fits right in with all of the Addies, Abby's, Molly's, etc. Also, if she is a tom boy Charli is cute :)
Eleanor - as I stated earlier this is a nice name that many love, just not me. I really like the nn Nora. If Ellie was the nn you planed on, then I would most likely vote for Charlotte. Also, I think you said that dh did not like this name...
I think they both go great with William and I like both names about equally.
Does it matter what she will look like what name would go better? I'm sure she will be pale with lightish hair and either blue or green eyes. If she looks like her brother, this would be a good photo to go by. lol

Man, I am so overanalyzing everything. I wish DH would just pick a name he likes.
They both go perfectly with William, so it really comes down to which name you prefer. I love Charlotte, and like Eleanor a lot, but prefer Charlotte as it seems softer to me, so that GMV.

Since you are thinking about using Ellie/Ella then my vote goes very strongly toward Charlotte. I agree with pp that Will and Ellie are too close.
I love both names, but Charlotte gmv since you mentioned you'd probably use an "Elle" nn for Eleanor. Just much too similar for siblings IMO. If Eleanor would be Nora it'd be a toss-up.
My thoughts:
William and Charlotte are perfect sibling names. Both traditional/classic, and I actually like the subtle link of the double Ls in William and double Ts in Charlotte. ;)
William and Eleanor are also wonderful together, and Will and Nora are incredibly sweet. I really wouldn't know which to vote for if this were the nn.
