Well D-day is here and still no baby, but that is probably a good thing since we are still searching for a girl's name. My husband is in love with Elle, and I agree it is a pretty name, but I want something a little more for the birth certificate and when she gets older. My name never really lent itself to many options, and I want that for my child, plus older sis Charlotte has that. We would mainly call her Elle/Ellie, but would use the formal name as well.
Eloise- didn't love it at first, but it is really growing on me.
Elena- for some reason this sounds a little exotic to me. is it too much so for an irish/german/american family?
Eleanor- this has been suggested from the beginning, but I cannot shake the old lady image for some reason.
Elle- my husband's first choice.
or something else, which possibly ends in -el (no Isobel though; we know about 6 under 3)?
Also Charley's mn is after my youngest sis and goddaughter- Charlotte MacKenzie. I think I would like to use my second youngest sister's name as mn, but is Eloise/Elena/Elle Alexandra too much of a mouthful?

Eloise- Adore this name and find it so spunky and not very common at all. A great choice
Elena- Gorgeous as well. I think this goes a bit better with Charlotte as it is a bit softer. I think it would suit any type of person
Eleanor- I like Charlotte and Eleanor, I don't think old lady at all
Elle- Okay, I prefer the others and think they go better with Charlotte
They are all nice choices, I really love the first three. None of them flow that well with Alexandra though, are there any other family names you could use?

I think it's wonderful that you're thinking ahead and want to give her options as she ages. Especially given the popularity of Elle/Ella/Ellie as both given names and nns, she'll probably appreciate the ability to differentiate herself. ;)
Eloise and Eleanor are both wonderful options, and either would be a great sister to Charlotte! FWIW, I think the "old-lady" image would quickly be shaken, especially since you already have a Charlotte, which is the same style. I once suggested that to my brother and SIL, since her favorite grandmother is named Charlotte, and they both acted as if I'd just suggested the most hideous old-lady name out there. After all, "no one uses OLD names like that anymore!" ROFL Keep in mind they're barely in their 20s and plan on naming their first dd Kamryn K. (or some other odd misspelling ... it changes). ;) Oh, and in case it wasn't clear, I LOVE Charlotte and it's obviously a perfectly lovely choice.
I like Elena, but I have the same problem with it you have, as every Elena I've known has been Spanish.
Other "elle" suggestions:
Elinora - perhaps the "frillier" version would avoid the old-lady feel in your mind ;)
Annabel/Norabel/Claribel
Emeline/Emilia
Ellery/Eleri - the latter is a feminine Welsh name
Adele/Adelia/Cordelia - all of these are (or can be) pronounced with the "elle" sound ... a-DELL-ya and kor-DELL-ya for the last two
Felicity - one that might be easily overlooked, and makes a wonderful sister name to Charlotte! ;)
Elise
Leonie/Leona - the beginning said like "le" or "lay," not LEE. ;) Really most L names would obviously lend themselves to the nn Elle.
Eulalia
Millicent/Alice - not as obvious, of course, but if you happen to like either of these I think Elle would work fine as a nn, so I threw them in. ;)
Alastriona - basically the Irish form of Alexandra. Not technically an "elle," but the nn still makes perfect sense to me, and it'd be your family name. ;) You might also like this as a mn alternative, but it doesn't help the El- Al- thing in that case.

Elle or Ellie are very sweet nns, & they work well w/Charley. You really can't go wrong w/any of the names on your list. I don't even mind just Elle. Eleanor is really nms, but it does go well w/Charlotte. I just love Eloise & Elena; they're both gorgeous.
Alexandra sounds like a perfect mn for any of these fns, imo. Especially since it honors an important family member.
