Well Franklin makes me think of the turtle. Also Frank reminds me of an old man. I would use Frank as a middle name. It doesn't seem to fit with Riley and Jackson.
What about using Francis as a middle name? That way you are still using their exact name, but it's in the mn spot. (And Francis makes a great middle name. It flows nicely with just about everything -- I LOVE Patrick Francis!)
If you really want to use a variation as a first name, I MUCH prefer Franklin to just Frank. I am aware of the turtle, but (a) most people are not (only people who have or work with small children) and (b) it's not a bad association. He might actually really love reading a book with a main character who shares his name. I think Riley, Jackson and Franklin go really well together. They are all surnames, but they aren't very matchy (the don't all end in "son" etc). Frank on it's own just seems to abrupt. I really like Franklin James and Franklin Patrick.

my younger brother's name is franklin james, and i think it is a strong name. when he was younger, he was always called frankie, but has recently "become" frank. i think both are wonderful.

I'd name him Franklin James and call him Flin or Fin.
That goes best with Riley and Jackson.
