Nathaniel is fine. I also love the name, though it's getting more popular, but realized I couldn't possibly have a Nate ... already having a Kate as well. ;)

If Nathaniel is THE name for you, however, I would just use it with a different shortened form: Nat (already mentioned), Thane, Thaniel, even Nathan. My vote would go to Thane. Definitely not Kate and Nate, however.

I know a pair of twins who's names are Nathaniel and Katherine who go by Nate and Kate. You can do it, you just might find yourself stuck down the line trying to keep up w/ the pattern you have made.

Sorry, but I feel that really cheesy. I love both names separately, but together it is pretty horrible. What about something of the same style... I find Ryan, Elliott, Sebastian, Elijah, Asher, Nolan, and Everett to be of similar style to Nathaniel.

I voted no, unless you have another nn to use for Nathaniel. Rhyming names are nms, and I think they would leave an easy opening for teasing, which I think is something to avoid if it's forseeable.
