I was hoping to get your opinions on the following names.

My thoughts on these:
Eleanor - I love this, if you look on the post below about if you were to have a baby girl today the name I listed was Eleanor, nn Nora. I think if you stick with Nora or even Nell you will have no issues with popularity (espcially considering the rest of your list). Ella is the nn you want to avoid for that reason.
Isabelle - hugely popular around here. Doesn't sound refreshing or pretty to my ears, probably because I hear it so often
Eve - nice, is becoming a bit more popular (I know 3 under 2). It is the Evie/Eva/Ava trend that is going to make this sound more common than it actually is
Grace - eh. not my favorite. See it a lot as a mn, Grace/Gracie I see more often as a nn for longer names (Gracelyn, Gracyn).
Amelia - very pretty. This has been on my short list for both my girls, but I could never get past the 'mealy' sound in the middle of the name. I like this with the nn Mia or Lia.
Eliza - LOVE this, love it! I know a handful, but it is so pretty.
Margaret - Really like Margaret, but it is a shame you can't use Greta. Meg is nice, but I think most people will assume she is Megan. Don't really like Maggie much.
Charlotte - getting quite popular here. I like this in theory, but don't like any of the nns I have heard for it (Charlie, Char, Lottie)
My top 3 in order would be
Eleanor
Eliza
Amelia
Oh, this is right up my alley!!! Especially when I am free to comment negatively or positively- lol...
First of all, your style is clearly defined. This means that the type of name you are attracted to is also the type of name that has the potential to be quite popular. There are options out there in your style that aren't "there yet." You simply have to decide if the name you select is pretty enough (in your mind) to overcome any popularity issues you have with it.

Here are my brutally honest observations, based on what's going on in my area. Your mileage may vary ;-):
Isabelle and Grace: Stick a fork in them, they are done! Way overdone. Beautiful names, just too many of them around. Now I don't even like them as middle names.
Amelia: This was on my name list when I was pregnant with my son. I think it's climbing in popularity in my area. We recently met a little Amelia whose mother shared with me that she really wanted to name her Emily or Olivia but felt these names were too popular, so they went with Amelia. Considering the popularity of these similar names, it would not shock me if Amelia broke the top 10 within the next decade.
The others on your list -- while they may be becoming more popular now than in years past, I just don't see any of them becoming extraordinarily popular. They are all lovely; you can't go wrong with any of them.

Here are my thoughts:
Eleanor is popular, but people are mostly using it to get the nn's Ella and Ellie. I think if you just call her Eleanor and discourage nn's (or go with Nora, which is less popular) you'll be okay. I only know one Eleanor IRL that is actually called Eleanor all the time.
And I wanted to point out that Maisie is a nn of Margaret. It is of Scottish origin and sounds similar to the Gaelic version of Margaret. I was never into Margaret, but dh loves the name Maisie and I've gotten to where I like it alot too.
I'm one that's not into the classic/traditional/older-fashioned names, but beside that I do think that Grace and Isabelle are extremely popular, in my area anyway
I have come across very few children named Eleanor or Margaret, those two seem popular to me only on this board.
there are a fair number of Charlotte's (I know one who was named Charlotte specifically to be called Charlie for a nickname, she's about 2-1/2 I think)
I don't think Eliza itself is popular, but lumped in obviously with Elizabeth, it would be very common. The nn Liz wold be almost inevitable and then be no different than Elizabeth. which is apparently your name
Amelia would be my choice of your choices -possible nns could be either Amy or Lia - it's a traditional/classic without the "old" sound of Eleanor & Margaret, the popularity of Grace and Isabelle (which to me are also old-sounding just because I knew so many of both who were very old when I was a little kid).

Eleanor -- seems popular on this web site, but I don't know any in real life. (And I like it)
Isabelle -- again Very pop, but I don't know any. I think IRL it may still seem pretty.
Eve --nms, but it may get mixed in with all the other "ev/av" names ??
Grace -- this name I am tired of
Amelia -- know one new Amelia, still nice
Eliza -- it's ok. I know one 4 year old
Margaret -- this is fine, not too pop
Charlotte -- I don't think this is pop at all in the mid west.

I have thought about using Margaret after one of my grandmothers, but I don't like any of the nn's either. If I ever use it her named would be Margaret nn Mara (pronounced MAR-A, beginning like CAR).

Ok, here goes:
Elanor: Nora is cute but Elanor sounds foddy to me. If you aren't careful she might go by Ellie and that would be no good with the trends going on now.
Isabelle: Too popular
Eve: I would go with Eden instead to stay away from the Evelyns etc.
Grace: Used so much as a mn that it's meaning and appeal have gone out the window.
Amelia: I have a sister in law with this name and she goes by Mimi. Personally I am not crazy about it.
Eliza: Not bad but stay away from the Ellie nn.
Margaret: Personally I hate this name. I don't know if it's the nn of Marge or Maggie or what but I don't like the name at ALL.
Charlotte: Meh, not crazy about it but I think Lottie is a cute nn.
Some other names along these lines:
Felicity: this was on my short list for my last daughter but after she was born she didn't look like a Felicity.
Sylvia: my son picked out this name for our baby due in April but we don't know boy or girl yet.
Cecilia: It has a musical quality to my ears (maybe from the song lol)
