I think of it as being more masculine than feminine, too, even though it occasionally shows up on girls. But to me it's like Finn or Jack--crisp and clean on a boy, abrupt and harsh on a girl.
We plan on naming our baby Quintin if its a boy, but he will go by Quinn. I do work with a lady whose daughter's name is Quinn, but thats the first time I've heard it on a girl. I prefer it for a boy much more. Quin Johnathan is very handsome, although I would spell it Quinn.
I love it on boys and girls. But it is part of a very select group of names that I think can go either way. With one "n" the name looks incomplete to me though. You may be trying to have the same length of name as his brother, but I much prefer Quinn.

I don't like that H in Johnathan at all - Jonathan is the more known spelling, the H in there looks weird
Quinn Jonathan doesn't flow particularly well, I guess because of both ending in an N - and also because Quinn being just one syllable, then the accent in Jonathan is on the first syllable, so both of the harder sounds are back-to-back
I think Quinton John would be a better alternative - you can call him Quinn, you get a male-only name and John by itself flows with Quinton better than Jonathan - even though both Quinton and John end in N, the second syllable in Quinton balances that out

Yes, Quinn is a boy's name (in my opinion). I think Jonathan Quinn sounds better though.
