We have had the same two names in mind for the passed three months and still no definate.

We have had the same two names in mind for the passed three months and still no definate.
I prefer Ava over Ruby - but I do think it's quite popular.
That being said - I have an Ashley (7) who was named because DH absolutely loved that name. There are lots of Ashleys around - but she's my Ashley. So the popularity hasn't bothered me. Also, we caught the name on the tail-end of the trend, so she's the only one in second grade (70 other kids), but there are at least one in each grade.

Last year alone, there were 16,741 Avas born in the US and 1,058 of them were born in New York. It's the fifth most popular girl's name in the US and the third most popular girl's name in the state. That means it is MORE popular in New York than in many other states.
If you really love it, use it. Having a popular name is not the worst thing in the world. But do not delude yourself -- Ava is very, very popular nationwide, and that definitely includes New York.
Personally, I much prefer Ruby. I absolutely think it is gorgeous and classic. It fits in well with the popular old fashioned names like Ava, but without the crushing popularity. But Ava is beautiful, too. (That's why it's popular -- lots of people love it!)
Maybe you should wait until she is born to decide. You can look at her and get to know her for a day or two before you commit to one or the other.
