I really like the names Katelyn or Lillian for first names, but I'm wondering if they are too popular right now. If I go with those names, Kate and Lillie will probably be used as nicknames, but not necessarily. Are they too popular right now?

I love the name Katelyn nn Kate and I would use it (or Lilian) despite the popularity
If the popularity bothers you, use a different fn that you can still have the nn Kate or Lily

Katelyn is sort of "over." By that, I mean that every other child I met about 7 or 8 years ago was named Katelyn/Caitlin/Katelynn, etc., but I hardly meet any "new" ones now. It may sound a little dated, but I'm not sure. I love Kate.
I don't think that Lillian is too popular at all. Lillian is a classic, lovely name and one that will never go out of style. It also has the advantage over Katelyn of having only 2 accepted spellings (Lillian and Lilian, with Lillian being much more familiar). Both Lillian and Lillie are lovely. Lila is another possibility if, after she's born, she just doesn't "look" like a Lillie (love this spelling of Lillie, by the way).
Maybe it's just because I know fewer Lillies than Katelyns, but Lillian, nn Lillie, gets my vote. I like Katelyn (I prefer Caitlin) a lot, and I particularly like the way it rolls off the tongue. But I like Lillian just a little bit more.
My daughter (age 6.5) is Kaitlyn and I always worry that there will be another in her class - but that has never happened. We've lived in 3 states since she was born and she's always the only Kaitlyn in preschool, school, dance, gymnastics etc.

If you are concerned enough to pose the question of popularity on these two names, I think either name is too popular for your aim.
If I had to pinpoint two nicknames, eliminating letter E- name derivatives, that are wildly popular and will continue to be- it would be Kate and Lily. Sorry.
