DD #1 is Naomi Caroline
We like Bible names and classic, feminine names.
Dh likes Sophia because it means wisdom and he thinks its pretty. I like it a lot too, always have, even before it was so popular. Another consideration is that we are planning to homeschool, so it won't be an issue of our child being "Sophia M." in a class of 5 Sophias. Still, we would prefer to have a more unique (but not too unusual) name. DD #1 was so easy because we loved Naomi, it was a Bible name, nice meaning, unique but not strange, etc.
Here are things we're considering:
Mary Sophia (and call her by both)
Sophia plus a middle name (but just call her Sophia)
I also like these names:
Miriam
Felicity
Mercy
Geneva
Chalice
what do you think?

Miriam does make a nice companion name to Naomi, but Miriam is really not my style so it is hard to say. Maybe as a MN.
The other names on your list are NMSAA. Especially Chalice (no offense!)
Overall, my vote goes to Mary Sophia. I really think that sounds lovely with sister Naomi Caroline.

I would avoid Chalice.I knew a girl named that and the teasing in high school was awful.

What about Lydia, Ruth(ie), Esther, Abigail, Bethany, Hannah, Eve(ie), Eden, Sarah, Leah, Rachel, Martha or Talia? They are all wonderful biblical names.

Dh thinks three names is too much, but he really wants to use Sophia and he likes Mary Sophia, so I may be able to convince him to let me give her an actual middle name too. So what do you think? Just stick with Mary Sophia last name?
If you think a middle name, then what would you put with Mary Sophia? Our last name is 2 syllables, so we don't want something too long. I don't want to use Miriam in case we have another girl and I want to use it as a first name.

I like Miriam a lot and think that it goes very well with Naomi. :-) That's what I would choose from your list.
Sophia seems very Italian next to Naomi, so I don't think they work as well as a pair.
