Are they expected to follow/know about a child's IEP when they enter the class room?

Yes, substitute teachers are expected to follow IEP plans, They are (should be) written in lesson plans that subs are expected to follow.

Most of them don't but IMO the teacher should have written a note and left it for the sub to let her know about the specific accommodations such as markers instead of crayons. She should have also told the sub how much of the work she left for the class your son was required to complete. If I were you I would speak to the teacher about this.
