3 year old has bleeding gums??

My 3 year old DD got the flu a week ago. She started throwing up one day and came down with some terrible canker sores on her tongue the next - I figured they were related. Over the weekend she was really in pain from the sores on her tongue and was also complaining that her cheeks and teeth hurt. I figured she was just saying that because her tongue hurt so much, but I took her to the pediatrician just to make sure. He confirmed what I thought.

She's always been great about brushing her teeth twice a day and I always help her do a thorough job. When she came down with canker sores we stopped so the toothpaste wouldn't aggravate the sores, but we've started again now that the sores are getting better. However, the past two times I've tried to brush her teeth no matter how lightly, she starts screaming and her gums bleed. This has never happened before. I've kind of been waiting until the sores go away to see if this gets better, but I'm starting to get freaked out. What could this be?

Check with the dentist (a ped one if you can) but it could very well be related to the sores in her mouth not being completely healed yet. Rather than using a brush could you use a soft cloth?
